All roofs fall into very few catogories, flat and pitched roofs generally will leak at the abutments as the natural materials or the synthetic materials used will be longer lasting than the sidewall or abutment material. Pitched roof leaks are generally found at the bottom of the roof but that is because gravity allows the leak to follow a rafter line until it hits an abutment and then the leak can be seen through the internal ceiling.
You can bet if your skylight is leaking its only going to show at the bottom of the skylight but the problem is usually higher than this. Same with flat roofs just because it is leaking in one area it does'nt mean it is actually coming in in that area as underneath the boards there is an angle or fall to the roofing that's already built in.
The problem nowadays and this is caused by retailers like B&Q, Wickes etc they started selling diy roof paints years ago that were never really any good even when they were in a bulk form of 30 litre drums in the 90's.

Your standard chimney design has to incorporate a protrusion through the roof and at the tile or slate junction not allow water to enter into the roof void.
Slates or tiles are if it is a pitched roof which is the most common form of chimney protrusion, placed next to the brickwork of the chimney wall.
If this was left as it is, water would be allowed to hit the chimney wall and go in between the tiles or slates and into your loft when it's raining.
The longest side of the chimney going up the roof let's say has 5 slate courses.
